Honda question!!
during all this I broke the bolt holding the cam gear on so I took out the motor mounts on driver side on car and jacked the motor up a little. Then I drilled and removed the bad bolt and replaced it. Could I have damaged my rod bearing by doing so??

when the head was milled do you think that maybe it was too much. there is only so much you can shave off before the valves hit the pistons, maybe that is what is causing that thudding
If you've got the head milled, did you get adjustable cam gears to adjust out the difference in belt spacing? If you didn't then you've changed your cam timing.
changing cam timing shouldn't create a thud. it would just advance or retard the engine for either more acceleration or more top speed depending on which way it goes. take it to a mechanic and have them check the timing unless you can do it.
One of my friends is going to look at it today at his shop, he thinks the belt is off by a tooth. That and I need to adjust my valves properly. Ill let you guys know and thank you for the tips.
