Delimma Supercharger or 6 speed tranny swap
That large of an amount of money should be invested. Its a great start if you dont have anything.

If you get the SC, you'll NEED to get a new tranny too.
If you get the 6 speed, you'll WANT to get an SC, but wont NEED to.
Since you might not have money for both, get the 6 speed.
Or put your money in a high yield savings account, and try and add to it when you can, so you can get the cl-s engine and tranny. You'll have an extra 0.2 liters, better cams (assuming you're on stock cams) a knock sensor (assuming you didn't have one put in). Then when you boost that later, you'll get more out of it. Plus the person who does your install wont have to deal with an ecu for an auto accord running with a manual cl-s tranny.

put the money into a roth IRA.. so when your 60 you will be much better off.. than putting a SC on a car that eventually you will get rid of and never be able to get the money you put into back out of it.

well my decision is to put the money up and wait. I don't know how long i'm gonna keep the car. It makes my decision that much harder since i don't have the car in my possession. Hopefully the car will be running and driving the same as if I never wrecked it(wishful thinking), and that will make my decision making a lot easier. Until then thanks for all you guys input I'll keep you all posted on whats going on.
