i have heard other people with you same problems shaking in the car and in the pedals,that what their problem was. dont know what goes bad in it but just a thought on something to check on. maybe someone else knows more about them on here?

I just went out there and the header is right near the stering arm. how far does the header has to be from the stering arm.

Catch me if I'm wrong, but your tranny is in the front of the car, therefore your driveshaft is directly coupled to your diff. Your driveshaft turns the same RPM per MPH no matter what gear you're in. So if you put it in overdrive, wouldn't it still vibrate at the same range of speed? I think that rules out the shaft.
If it was a harmonic balancer problem, it would be there all the time over a certain range of engine RPM. Putting the car in neutral shouldn't affect that at all.
I think it sounds like an engine/tranny mount problem, I suspect you have a worn or broken mount. It doesn't matter if all the bolts are tight if one of the mounts is broken or damaged. If it's a 94, they're probably pretty shot if they're the stock rubber set..

tire and size doesn't mean anything when it comes to balance. You can have $4,000 dollar tires and you'll still have to have a balance. Its pretty easy to throw a weight that keeps everything balanced too. I think tire shops charge about $4 a tire to get them balanced.
