The noise from the AFPR sounds like the diaphragm is probably oscillating.. I don't know what to tell you on that one.. Maybe the vacuum signal is oscillating too, which is makin ghte AFPR do that. That may have something to do with that vibrating noise also. You may have damaged the AFPR when you were having fuel pump problems though..
Squeaking noise is gone, probably due to fuel pressure being pretty high.
Vibration was my exhaust coming into contact with my transmission tunnel.
Car still feels like it's running out up top above 4500 though. No clue what could be causing it.

I'm guessing it's either a turbo flow problem, which I doubt, or you need more tuning than a rising rate regulator can provide. The GT28Rs supposedly flow enough for 250-290 HP, so I don't think that's an issue.
I don't know much about Miatas, but do they have a knock sensor? The ECU could be sensing knock and putting the brakes on your fun.. You should really look into getting a wideband air to fuel gauge, or at least borrowing one. You're flying blind right now, and I'm guessing your problem is still fuel system related.
