multiple misfire usually comes from bad wires.
P.S. if your plugs have been replaced recently just take them back with your receipt and get new ones to make sure.

I see that you have replaced all the secondary ignition components already but my question to you is...are these parts aftermarket i.e. Advance Auto, Autozone plugs, wires, cap and rotor? The reason why I ask is because I have seen numerous times where a customer will come in with a multiple misfire code, we recommend the plugs, wires, cap and rotor. They decline the work go to Advance or Autozone buy the parts cheaper but remember they are getting what they pay for. When it comes to ignition components in a Honda, I will be the first to tell you that they are very sensitive. I would highly recommend getting NGK plugs, if you haven't already and a wire set along with cap and rotor from your local Honda dealership. 99% of the time going with the factory items for this type of issue with a Honda will solve your problem. If you need any more assistance, please feel free to shoot me a PM.

bad wires that cross each other send signals to one another causing one wire to spark another wire under load, take for example the number 1 wire sparks but the wire is laying across number 4 thus number 4 will fire instead of number 1 or number 4 and number one will fire at the same time, usually under load because thats when theres more sparks to get transferred in less time. also they tend to arc to the valve cover and inside the plug tubes. causing a random misfire code and terrible starts from stop lights under acceleration. change the wires. and lay them in the correct plastic "guides"

Also... leaky vacumme lines and intake gaskets cause multiple misfire codes.
