As far as cheaper to mod.. it depends how far you are planning to take it. Both of them commonly do axle swaps.
The way I view it.. a samurai is like wheeling a golf cart. It's a whole lot of fun.
I would vote for the samurai if you have another daily driver.. it's easy to change out EVERYTHING on them and you don't need huge tires. A sammy with 31's is probably the equivalent to a jeep with 35's as far as what you will be able to get through.

If you can do your own fabricating for odds and ends then a sammy will be real easy.

Gets 24mpg average, extremely low insurace, and can go 75mph.
No offense to the jeep guys, but unless you NEED a/c or any other small "luxury" options I don't see why anyone would consider one.
