Could be the speaker wires are touching eachother and when they do it will fade out. Happened to me in my old ef. could be your problem.

So your speakers are running off of the head unit, and the subs are off of an amp, right?
That's a head scratcher.. The volume to the speakers (from your head unit) goes down as RPM goes up. Kinda confusing, most things that should affect the output drivers in your head unit should also affect the RCA outputs to the subs also. Do you have a factory amp somewhere that you may be driving with your head unit without knowing it (instead of directly driving the speakers)??

yea i fixed it. it was 2 things
1. the wires WERE touching
2. fuck having an expensive head unit with subwoofer, speaker decible, and i can measure the watts etc.... (whatever. im not a car audio guy. haha so i called my car audio guy, and he "tuned" it for me.).

so its over. haha

i really appreciate all the input from you guys.
