You are just going to have to start trouble shooting it, it could be a ground connection being bad which is what I am thinking, but a bad alternator would not cause it to not start back up.

exactly,maybe a ground got corroded and came loose.
Had the same problem with a jeep. Have advance auto check the alternator. You can pull it and have them bench test it or just bring the car in if you can make it up there. What happens is when you were trying to start the car on a low battery it put more strain on the alternator. If the battery got too low it will put too much strain on the alternator, causing it to fail. Check to see if the alternators good. If it's bad, get a new one, and take the battery to advance and have them charge it. I can almost guarentee itll start. I had the exact same problem on an old cherokee of mine.
It was the ground cable, it came lose from the body. I put the cable back in the connecter and clamped it down. Everything was good to go.
