The motor mounts and transmission mounts are the only thing I could see being a challenge.. You'll need the wiring harness and ECU from the 08 though.

Let me put it this way...
Short answer is no
Long answer is that it'll take a shit load of fab work, wiring etc to make it work and in the end won't be worth it. You have to remember that the 99-04 chassis were still based on the fox body and that's why it's fairly easy to swap the 4.6L and 5.0 between the different years.
The 05 and up use a new chassis plus they have the 3v motor which if I remember correctly has different dimensions from the 4.6L. Add all the 05 and up specfic wiring (and I think there's something with the fuel pressure and the gas tank, but it's 6am and I'm a bit of a mess this morning) and it's going to be a real pain.

Actually its not that hard. Logan Motorsports sells a kit to do it. "The kit consists of exhaust adapters so that commonly available 2V exhaust components can be used. It comes with a TB adapter to adapt a regular cable driven pre-'05 Cobra throttle body to the 4.6 3V Mustang manifold. There is also a fuel rail pressure sensor adapter so that the '99-'04 pressure sensor can be used in the '05 and up Mustang fuel rail. The only other thing needed is the Modular Camponents adjustable cam gears to eliminate the Ford variable valve timing. These can be purchased through Logan Motorsports or directly from Blow By Racing." Also ford racing is selling a cable throttle body for 3v's now. The motor will bolt in fine into a 99-04.
