OK, for any of you nancyboys that have the same problem:
If you've checked all your folders and there doesn't appear to be anything unread, select all the messages and manually mark them as read.
The checkbox to mass select all the PM's on a page should be at the top, next to the total message count. Just go through each page and select all the messages (don't worry, it'll still remember that you have all the PM's on page 1 selected when you go to page 2, and so on). Once they're all selected, at the dropdown menu at the bottom where you have the options for your selected messages, choose "mark as read", and then press the Go button.
Repeat for additional folders if it doesn't resolve your problem.
If anyone like.. needs pictures for this, just let me know.
