Not sure if you are aware, but all LS and (non-s4c) B16 transmissions are small differential, s4c, GSR, ITR are all large differential.
You might be able to put a small differential into a large case with no issues, but I'm pretty sure that it doesn't work the other way around, or you have to grind stuff to get it to fit.
I think this is correct, someone check me on this.

I was referring to how the differential sits inside the case (bell housing side).
Not sure if it makes a difference.
So, are you saying that it's the other side of the case (gear housing side) that causes the clearance issues?
btw, I traded a case to a dude for some trans parts not to long ago. Hes got an ad up on CL right now.

Bought an ls 5th pair from him since then, and I don't think he'd used it yet. It was a bell housing side from a B16 and a gear housing side from a 94-97 spec itr that had a crack by the retainer clip plug. It might be worth a call to see if he's still got it. He also had a bunch of internals for a couple transmissions (gears, synchros, bearings, etc...) in case you're looking for some other misc parts.
