If you have a chipped ECU, the VTEC crossover RPM might be lower than stock, which will tend to make VTEC engage without as much drama. That isn't a bad thing. Stock VTEC engagement is fairly high RPM so it won't engage under normal conditions unless you purposely get up into that RPM range. What that means though is that the power drops off on the non-VTEC set of cam lobes, and then picks back up when the more aggressive VTEC cam lobes engage. Anyway, if you lower the engagement RPM, the non-VTEC power won't fall off as much before VTEC engages, so the transition doesn't feel as big. If VTEC engagement is set from low cam and high cam dyno graphs, it's possible to set it so that it's barely even perceptible.
That may have nothing at all to do with your problem, but it's a possible explanation if you already have a chipped ECU and don't know what the program modifications are.

Which is how it should be, on a properly tuned car it is barely even heard or felt if at all.

What injectors are you using now; you're apparently not using 1992+ Honda injectors if you're using a resistor box...? That begs the question of why you're not using stock Honda injectors if you have a naturally aspirated engine with some slightly more aggressive cams..? You should have plenty of flow for that setup I'd imagine.
