If it's a two-wire sensor, the connector pinout doesn't matter. Two-wire sensors are just a thermistor (a resistor that changes resistance with temperature) and just like a resistor there is no polarity. That being said, it is good practice (for future troubleshooting, etc.) to keep the same connector pinout as stock just to keep everything straightforward. You'll probably want to get retuned after you move the sensor also, because the different sensor location could give a different air temp reading.

Why do you have the IAT sensor upstream of the throttle body?

You want it on the intake manifold if possible. That way you're measuring air temp close to the intake ports, not the air temp before it goes through the throttle body, intake manifold, etc., each of which could have a different temp than the intake air. You don't want to measure the air temp and then heat the air some more after that, for example.

Well, if it makes you feel better, there isn't any intercooler piping on a stock Civic. So the sensor has to go somewhere.
