Ok im not so great with honda stuff unless im looking at it. Im kind of confused at what you mean with the intake mani. Is it the aftermarket intake on a first gen motor that you put on an OBDII motor?

locate and tighten the IdleAirControlValve in the throttle body and screw it IN "Clockwise" while the car is running and the idle is suppsed to drop as ur turning the screw in. Also check the tension on the throttle cable.

In order to idle at 3500 RPM, it has to get enough air to idle at 3500 RPM. So check for leaks, etc. If you're using the same throttle body, you shouldn't need to do much with any throttle body adjustments, so check for throttle cable problems or a leak somewhere.

Take a can of Carb clean, spray around the intake manifold, if it increases in idle or changes, there is the source of a vacuum leak.
