Default hardbody running rough

having some issues with my '94 hardbody. its only got a little under 80k original miles and i had it checked out at a dealer and they said everything looked great and was kept up with but sometimes (especially when down shifting to lower gears) will kind of sputter and jerk. almost feels like the timing is off or its not getting enough fuel. i know the timing isnt off because its not a constant thing. my engine light comes on and off. checked plugs and wires and all is fine there so it doesnt need a tune up. not really sure whats wrong and no one thats looked at it seems to know either. clutch is getting bad but i dont think that would have much to do with it. any help is appreciated.

Basically, a flashing on and off CEL is a misfire condition.

I'd reconsider whether the plugs and wires are actually good.
I'd also check whatever ignition system is in place. Especially if it has a cap/rotor setup.
Probably want to replace the fuel filter, and run a decent amount of injector/carb cleaner in the tank for the next few fills.

That's a good starting point.
