2000 civic ex misfire on cylinder 1 and 4
 
I have a 2000 civic ex coupe 5 speed that has turned into a basket case. When I got it it wouldnt start and I shortly found that it was flooded with fuel. Pulled the main relay fuse and turned it over and eventually got it to start. After starting it was missing so I replaced dizzy, cap, rotor, wires, and plugs. Start it back up and it was still missing. Went out and drove it think it might need to be cleared out and the converter clogged and got glowing red. Gutted the cat and its still missing. Ive swapped plugs and injectors and it seems cylinders 1 and 4 still have no affect on how it runs. If I unplug either the injector or plug wire on either of those cylinders no change is made as to how it runs but if I unplug cylinder 2 or 3 the engine bogs. I am at a loss. I have checked everything I can think of. Timing is dead on, I have injector pulse, compression is about 150-155 on all 4 cylinders, I have spark on all 4 cylinders, I have hooked up my scope and checked injector signal and pulse width to no avail. Everything is checking out and I'm sure im missing something stupid. Any help would be greatly appreciated

Getting a new car is the last resort. There are other solutions to the problem.

The wires are in the right location on the cap?
