Default Shifting problem

Having a shifting problem here are details.

CAR.
2002 ford mustang gt coupe
87000 miles
manual transmission

MODS.
short shifter
cross pipe
flowmasters
intake


Problem.
When i start car in morning, leaving from work or if car has sat for an extended amount of time the car wont go into gear without considerable amount of force. I litterally have to ram the shifter into gear and sometimes this is actually impossible and i must start the car with it already in gear. The car has no problem going through the gears with car shut down or after car has been running for awhile. Usually about 20 minutes of driving it has no problem but before that if im coming to a stop i have to put it into first before i come to a complete stop and keep it there while waiting because i know it wont go into gear easily. That is also a odd issue is that untill i guess the car has been running for a while shifting is difficult when coming to a complete stop. As long as i stay moving it shifts fine while driving. Lately however it has been wierd. shifts fine for a lil bit then starts acting up. or wont act right all day etc etc. clutch pedal feels absolutely fine. fluids are fine.

Cliff notes.
car shifts are nearly impossible when car is coming to a complete stop untill car has been running for awhile. however shifts fine once driving for a lil while and shifts fine when moving.

Proposed solution to problem or answer to problem??? if anybody has an idea please elaborate. I hope i didn;t miss any details.

I know when Hondas have a problem shifting, its usually because it's low on fluid.

Have you replaced the trans fluid lately?

Is it getting cold there in VA? If you have synchro problems, sometimes cold fluid is thick enough to make it really hard to shift. That might explain why its different when its warmed up, or it might just be a fluid circulation problem. When it gets cold here in CO during the day (between 0 and 15 degrees) my WRX tranny feels like it's got jello inside, it's a bit stiff and sticky.

Thankyou for all your help. Im thinking of checking transmission fluid this weekend and go from there. Just annoys the shit out of me i feel as if one day ill shift and hear that bitch fall out. Dont know if i need to change the clutch and throw out or not so yeah.

its your tranny fuild im guessing my explorer had a really hard time going into gear when it was low. so i would def just flush it and put all new fuild in it
