I say get him to throw the exhaust in and drop $3-500 and you're money.
BTW hate to nitpick but it's most likely a D.I.D.chain. D&D makes exhausts.

it is very clean but paint over some of the yellow to black or something.. 5k is alil high for 600 and that year and miles. im not a yoshi fan so get a better exhaust later !!!

+1; I think you could do better. As for the parts, you're looking @ about $150 for the Power Commander, and maybe $75-$100 to powdercoat the pegs. Sprocket/chain is routine maintenance stuff (the 520 conversion actually is a smaller setup than stock so it costs a little less than same tier equip @ 530) same w/ the brake pads & oil. Just my .02. Especially if he's going back to stock exhaust, you could prob. do better for a 5 year old bike.
EDIT: Per NADA; 04 GSX-R6 K4 WITH high performance street exhaust range is $3600 on low, 4500 avg, (with a $250 add for the exhaust)
A quick look @ Craigslist confirms; for the same cash you could pick up a 06 Duc Monster or for about a grand more you could pick up an 04 R1, an 05 ZX-10R, or an 06 Triumph Speed Triple.
