Exclamation 01 R6 Electrical Problem

Looking for some help from someone good with bike electronics. My bike is dead due to some electrical issue. I was out riding, when everything shut down. The battery was cooked, so it was replaced on the side of the road, but it didn't fix it. The culprit was the regulator/rectifier. Now, the gauge back lights, blinkers, horn, tail lights, headlights all work ok. The fuel pump, starter and guages don't work. The dash shows nothing, bike doesn't turn over. So far, I have replaced a known bad regulator/rectifier and wiring, ECU/CDI and the starting circuit cut off relay. I have checked all fuses and the main switch and starter relay and they all appear to be good. Still, the problem persists. Any ideas? Am I overlooking something simple? Does the gauge assembly somehow control the rest of the bike and it might be bad? I am at a loss for ideas!!! All help welcome and very much appreciated.

you check the fuses?
Have the FULL manual for the bike?

I have a schematic and manual for the euro model, which lines up with my bike for the most part. I have checked all fuses. I am going to double-check everything after work tonight, but this will be the third time going over it. I thought for sure it was the relay or CDI/ECU, but they were both swapped out.
